Two things.
1) The FairTax is revenue neutral in terms of government income.
2) The government should be spending less anyways. We should pass a balanced budget Amendment to the Constitution. (there should be a clause excepting times of war in that amendment)
So if we combine the two, we get less National Debt. Heck if we just took the first thing, we would be surprised at the income flow into the government coffers.
