I think it's a bit more of an issue of perception. Remember that before these gen, FPS and WRPG's were restricted mostly to the PC universe, most console players didn't knew that both these genres could explode like that, so the current perception for those is that they are innovative, even though they are repeating patterns that have been a staplehold for their respective genres since the early 90's.
With JRPG's the opposite thing his happening. There has always been a market saturation of JRPG's in each generation, starting from the 4th gen, or the SNES gen. So by now, the current perception is that JRPG's tend to repeat themselves, even when they are just following certain stapleholds that are particular to their own genre, much like any game from any genre is doing.
Give another generation, the same market saturation that JRPG's are suffering (even though there's a huge JRPG drought on consoles, the shift was done tremendously to the Handheld market) will fall upon both those genres, and people will start to find much cliches in the Space Marine FPS and Fantasy WRPG.
