Well, it's true that FF fits into a specific mold of plots and writting that is a bit of cliche, but I would look into FF12 if I were you, the story and the overall plot breaks away from that mold in a way that alienated a lot of fans because of it.

It's more of a mature, geo-political and vicious behind-curtains backstabing plot, it almost felt very un-Final Fantasy like, but that's why I consider it the best story in all FF games.

I concur with Acevil, you shoud look into the SMT series if you're looking for those kind of plots, especially the Persona series and DDS series.
