Pretty much any Metal Gear game after MGS1 is guilty of at least one stupid plot twist. MGS2 and MGS4 are (however) the absolute masters of the craft (of stupid plot twists).
Disclaimer: I own and enjoy all MGS games, and MG on the NES. MGS1 was the pinnacle of the series, but I enjoy them all... even if they have wonky plots.
