You're quite correct. In run and gun titles the accuracy and speed of response advantage outweighs running all the time, but for titles like Fallout 3 or Oblivion analogue movement is better.
I actually think the best control scheme for a pure shooter (i.e. nothing that needs to many buttons) would be something like the Wii Nunchuck for movement and strafing combined with a mouse for aim/shooting/melee.
Try to be reasonable... its easier than you think...
