From my own recent experience, i can pick up The Conduit, where the ending on its own does next to nothing to explain what happened, Phantom Hourglass, where the ending shows you that your whole experience was ultimately pointless, and Sonic Chronicles, where it ends with Eggman holding all the cards and shooting down Sonic & Co's ship.
