It's hard to choose, FF it's dear to me because of the sensational PS1 era (FF7, FF8, Tactics) and still is a top quality franchise now (FF10, FF12). But Atlus has done wonders in the last years, I've played three masterpieces from them that came out in little time (Nocturne, Persona 3, Persona 4), and I'll may be adding SMT:DS, it's incredible they've done so much in so little time.
Probably with some years more SMT will eclipse FF, but I've gotta say that, now, it's a difficult choice, maybe a slight edge for FF. And given that one of the options is FF, that's a hell of a compliment for Atlus
