I agree it is the next entry in the series, spin-off or not.
I also use the example of the Dragonlance series, which has a wide-range of books, including the main series, spin-offs, supplementaries and just books that take place in the same world but have nothing to do with the main series.
There are some spin-offs that even though they may take place in a time period ahead or before one of the main series books, they are meant to read at a certain spot in the series to maximize each books value and relevance in the storyline. As reading a spin-off too early or too late could ruin the experience of said book or another in that story.
Again to elaborate with Snake Eater. If they removed the 3 from the title, (changing my classification of it to a spin-off) it would not change the fact it is meant to be played after MGS2 and is next in the series.
