They probably won't work as intended, but you'll get them eventually. For instance, one of the co-op trophies has you using 20 airstrikes, but if you just use 20 airstrikes, you most likely won't get the trophy right away. It will probably take some extra work to get that trophy, as well as the one other co-op trophy.
Also, there are many glitches, like falling through the game world (happened to me twice), HVTs mysteriously dying out of nowhere with no enemies around (forcing you to reset multiple times), as well as various other things.
