I think that indoctrination won't play as big of a part in ME2 as opposed to Husks. Husks are not Geth technology, but Reaper technology, AFAIK. The Geth were merely using it to further their goals (note the cults that got converted to Husks in multiple areas in the game - some of them had absolutely no connection to the Geth, and were uncovered in areas that weren't influenced by the Geth).
