Samus vs Master Chief is pretty ambiguous really.
In a fight? Samus would win, simply because the level of technology in her setting is hundreds of years ahead of Master Chief's, and the level of battle experience etc is roughly equal.
In sales? The Chief takes the cake, even if you count Metroid Prime 3 and ignore Halo 3. I don't see this changing, even if this would be the last Halo game and they'd keep doing Metroid for another decade.
Coolness? They're both kickass warriors in power armour equipped with kickass gear and saving humanity. I would still say they have different types of appeal though, and it comes down to personal preferences in the end.
Haloid is generally pretty awesome, although a few things annoy the hell outta me. I'm a great fan of over-the-top violence, but stuff like bouncing a sniper rifle shot through 50 guys is too much for even me. And let's not even get started with the final scene...
