Yes, they do. Without a plot, RPGs are a meaningless string of grinding battles. A story is what keeps an RPG together and makes you wanna play it, in most cases (with the glaring exception of Pokemon).

Given equally good gameplay, sound, graphics, etc, an RPG with better plot is better than one with a weak one, that's undeniable

 

I'll agree with you that if you take two RPG's that are exactly the same but one has a great plot and the others is weak, the one with the great plot would be more appealing. But an RPG isn't meaningless without a thick plot backing it up, and a good story isn't even close to being enough to make me want to play through an RPG. Pokemon isn't the only exception to your rule, Zexen, as there are many other RPG's that focus on things like atmosphere, challenging battles and just a great world full of things to do.

A linear story telling experience isn't the only way a JRPG can be enjoyed. The genre expands beyond at; it always has, and it always will.
