Prototype just looks more superheroish and i feel will catch the genre and vibe more.
A furtherback third person view allows a quicker pase, lets you move around better and lets you get more visceral and creative in attacks then over the sholder shooter style play.
Also the disguise and absorbing memory and abilties aspects will be really interesting.
