From the classic era, the Intellivision and Atari 5200 controllers are considered the worst by most. The Intellivision's design was clunky and the buttons on the side were awkward. The Atari 5200 controller was known to break when NOT being used, when being used, or anytime in between. The original Atari 7800 Power Sticks were also very painful for long continual use (the pads sold with the system in Europe were much better).

From the classic/neo-classic era, my favorite was the Epyx 500XJ. It was an ergonomic, fit-in-the-hand controller. There was even a version for the NES. http://www.vintagecomputing.com/index.php/archives/131

From the current period, I like the GC and Wii. I find the N64 effective, but also confusing and prone to failure. The others are "all right" -- though I will say I used Logitech wireless third-party controllers from my PS2 and Xbox.
