I have yet to see one JRPG make me think beyond something like Star Wars, which actually involved a lot of thought about how to capture all mythology and modernize it. In fact, if I ever saw a game that had that much intelligent thought in it and did it that well, I'd be impressed. MGS is probably the closest but Kojima's giant ego gets in the way of him doing anything that actually makes sense (think George Lucas circa 1999).
