I don't see any grey hatches right now, maybe you just haven't triggered the final conversation at a terminal during the final mission?

I'm in the NSR save room in Sector 3. There is a grey hatch on the right of the recharge room. When I go to a Navigation Room, it says, "Confirm mission objective?". If I select "Yes", it states "Go to the Operations Room and set a course for SR388. Then return to your ship and evacuate before impact".

The item I want is three rooms right of the bottommost save point in Sector 5.

On my file I saved in the room in the center of the main deck (between two navigation rooms). Going back from there, I don't see a grey hatch in sector 3 or any other sector. The item in sector 5 is easily accessible. Maybe you have to go to the main deck and use the elevator to reach the main section of it (or even have to go as far as to the save point where I am) to trigger the unlocking of all hatches on the space station.
