I have played both. In many respects they are vastly similiar.
1. Both special operative types.
2. Both use a similiar arsenal of guns, grenades and a knife.
3. Both stealth oriented third person shooters, and the only two of high quality.
4. Both very linear but offer some degree of choice involving who you buddy up with. In Double Agent you can make decisions that put your trust up in your agency or your undercover operation. In MGS4 you can choose to buddy up with rebels or go it alone in the first two chapters.
Main differences
1. About 8 hours of cutscenes.
