That's the same mentality that anti-MGS gamers(i.e. Zero Punction) have towards the MGS series: "if a single plot plot is confusing to any extent, then the story is poorly-written and incoherent". However, those haters are in a vast minority because I hear way more praise than than criticism for the story of the series. Most gamers realize that Hideo Kojima actually put a hidden message into MGS's storyline. Same thing with Tetsuya Takahashi putting a few hidden messages of his own in Xenogears(and later in Xenosaga).
