Toughest would probably go to Shen Long in Bloody Roar Primal Fury, damn cheap ass.
I guess for scariest it would be Nemesis.
For me BOSS battles are typically easier than other parts of the game, for instance Mother Brain in Metroid, I beat her in a snap on my friends save before I could get through the game myself.
Right now I really can't remember any others off the top of my head.
Zelda OOT - Fish Boss was annoying, but not as bad as the whole level, carrying the dumb princess bitch...wheres that useless side char thread!
Dead or Alive 3 was just ridiculous.
