I'm going to say Gears 2......
(The thought that went through your head after you read that is how I feel everytime I read someone say uncharted just because it's probably (not my opinion) the best looking game on the PS3, it must therefore have the best water in terms of look and physics).
I haven't played uncharted in ages, but I don't remember the water being to flash in that game (the jetski didn't feel like it was in water when you were riding it). Have to play it again though because this is all from memories from over a year ago.
Can't say for certain which game has the best water overall, but I was amazed with Waverace 64 back in the day.
