If you want to *see* the trophies in your list after you swap drives, you'll have to start up the game so it resyncs.

Here's the process I followed:

1.  Bought a 400 GB WD MyPassport drive
2.  Use PS3 backup utility to backup contents of PS3 drive to new MyPassport drive (I didn't have another external drive).  Ensure trophy data has been synched.
3.  Copy data from backup drive onto PC hard drive.
4.  Bust open MyPassport drive enclosure.
5.  Follow procedure to swap hard drives.
6.  Stuff old PS3 drive into MyPassport controller and make it look almost good as new.
7.  Copy backup data from PC to old PS3 drive.
8.  Restore data into PS3 via backup utility.
9.  Start up all games that had trophies so it resyncs.
10.  Never run into space problems again.
