Avatars have more customisation options overall, but most of this is limited to clothing/accessories. Facial customisation is more limited.

With Mii's you can vary the size, orientation, and position of the nose, eyes, mouth etc. Facial customisation is perhaps the most important factor for creating an accurate likeness.
