My favorite FPS weapons will have to be the ones from AvP2. I'm a huge Aliens & Predator fan.
The top five off of that game that i liked to use were
1. Plasma Caster
2. Disk Blade
3. Pulse Rifle
4. SmartGun
5. Flame Thrower
