Deus Ex has a masterpiece of a story. Half-Life 2 and it's additional episodes are also excellent (they're also already included in the Orange Box). Max Payne 1 & 2, Mafia, System Shock 1&2 and Silent Hill 2 are great too. Beyond Good & Evil has it's own charm.
For RPGs there's the obvious Fallout 1&2 (far better than Fallout 3), which have the best writing (excluding Planescape) and the characters and setting are phenomenal. NWN2: Mask of the Betrayer has the best story since Planescape, Imo. Baldur's Gate 2 is epic in all of itself. Vampire: The Masquerade - Bloodlines is amazing. The Witcher, Anachronox and Kotor 2.
great stories are more abundant in the adventure genre though, so: Grim Fandango (brilliant noir), The Curse of the Monkey Island, The Longest Journey, Sam & Max Season 1 and 2, the entire Myst series, Sanitarium, "I Have no mouth, and I must Scream" and the first 2 Broken Sword games. I heard "The Day of the Tentacle" is supposed to be stellar, but I haven't played it yet.
btw, some of the games I mentioned are on consoles (mostly for PS2). And alot of them are currently on sale on Steam, if you want them to get it cheap (Steam's holiday sale is ending in a few hours, so anyone interested in getting them cheap has to hurry up).
