Try grouping more units into less unions. Even if it allows you to have 3 unions, it doesn't mean you should. At the point of the game that I'm in, it lets me have 3 unions, 4 leaders and 9 units. Instead of making 3 unions of 3 units each, I made 2 unions with 4 and 5 units each. It's better to have less unions that are stronger compared to 3 unions that are weaker.
Battle commands are also based on AP. If you don't have enough AP to do certain battle commands they won't show. Maybe some healing commands are AP related. I haven't really paid attention to it much, so I'm not sure about all the variables that would make commands show. It is annoying though, I died a few times because of this.
