I'm going to go with FF6.
For the amount of characters in the game, and the fact that nearly all of them had compelling stories that made you care about them, says alot about how good square used to be.
Also, Kefka puts this game over the top in my opinion, even above MGS, because kefka is human who's evil because that's who he is, unlike the baddies in MGS who are what they are because of someone elses doing. That makes FF6 more human in my opinion than MGS.
