Responding to several things at once...

Every Zelda game simply does not connect.

According to the series producers, they have a Master Timeline that connects all the Zelda games. They release the games to tell one chunk of the bigger story.
Another issue: They claim that the clothes Link wears in TP were the "clothes of the hero." However, TP is placed on the Majora's Mask timeline. Let's think about this: If they were the clothes of Link from Majora's Mask, how the hell were they adult sized?

Majora's Mask takes place in Termina, an alternate world. Twilight Princess takes place in Hyrule, the same universe/land as Ocarina of Time.
Another issue: There wasn't a freaking Link left in Hyrule B, nor was there a freaking Master Sword. He took it with him. So where the hell did all those other Links get Master Swords???

Presumably, the Master Sword was left behind in Hyrule B.
