I'm shocked anyone who plays TP would say the Zelda series isn't putting enough emphasis on story.

That said, the art style would be nice if it was about the same as TP. Very earthy, very realistic.

Some subjects that would make interesting Zelda games:
The Hylian War (prequel to Ocarina of Time)
The Great Flood (distant prequel to The Wind Waker)
The Imprisoning War
Flood's End (distant sequel to The Wind Waker / distant prequel to A Link to the Past)

Well the overall Story is ok, but after the fourth dungeon, it's just like you go to Hyrule and they tell you were to go next. I'd wish that to be a little more RPGish, you meet somebody and he gives you hints, and you may visit multiple towns.

For your possible subjects, I'd love to play Flood's End. You start in a Wind Waker world and for some reason, the water disappears during the game and you see the actual Hyrule again.
The Problem is that such events are only mentioned to explain the Story of a game and each game creates new events instead of clearing up.

The same goes for the timeline, this is a thing only fanboys are interested in, while developers don't care all that much about it. However, I am a fanboy and I've always wondered about the timeline, so let's try to put it together:

I think it goes:

1. The Legend of Zelda

2. The Adventure of Link (direct sequel)

3. The Ocarina of Time

4. Majora's Mask (direct sequel)

5. The Wind Waker

6. Phantom Hourglass (direct sequel)

7. Twilight Princess

8. A Link to the Past

9. Link's Awakening (direct sequel)

I don't really know where to put Oracle of Ages/Seasons and Minish Cap. Minish Cap could be put almost everywhere after 2, except inbetween 5 and 6. The Oracle games are more difficult, because the Link starring in those games already had adventures before the events in those games happen, so it also is a direct prequel. Because of that, I'd most likely put it at position 3.

What do you think about that timeline? Am I missing something?

There are a few "chunks" of the timeline, some of it gets confusing.  So far, the most agreed upon SINGULAR timeline goes as thus:

1. Ocarina of Time (Ganondorf's first chronological appearance) - Link #1
2. Majora's Mask (direct sequel)
3. Twilight Princess (said to occur a while after OoT, but before WW by the creators) Link #2
4. The Wind Waker (Last time Ganondorf retains human form) Link #3
5. The Phantom Hourglass (direct sequel)
6. A Link to the Past (references Ganon being sealed long ago) Link #4
7. Link's Awakening (direct sequel)

F1. The Minish Cap - Link #F1
F2. Four Swords - Link #F2
F3. Four Swords Adventures - Link #F3

Games in unknown places:

The Legend of Zelda - Link #5?
The Adventure of Link (direct sequel)
Oracle of Seasons & Ages (involves Twinrova, probably related to OoT) - most likely Link #1

If we go with the multiple timeline theory, the timeline splits after OoT.

Timeline 1 (Ganondorf is imprisoned before the events of "Seven Years Later" can occur)
Ocarina of Time
Majora's Mask (?)
Twilight Princess
The Wind Waker

Timeline 2 (Ganon is sealed in the Dark Realm)
Ocarina of Time
Oracle of Seasons & Ages (?)
Majora's Mask (?)
A Link to the Past
