From my limited understanding of what happens on the killing floor of a meat procesing plant, a cow is lead down a "Hallway" which gets narrower and narrower until the cow can't (really) move and then someone uses a pneumatic air gun and puts a spike through the base of a cows skull ... The whole point of this process is so that the cow doesn't become afraid, or feal any pain, because if adrenaline is released into the blood-stream it changes the flavour of the meat.
On the other hand, I suspect that if you put an animal the size of a cat into a microwave it would take (many) minutes before it died; and most of that time it would be screaming in agony because it is being burned alive.
Although the killing floor would be more gruesome, I'm certain that putting a cat into a microwave is dramatically more cruel.
