There is no financial reason for MS to charge more than 2-5 cents extra per game for extra discs. The reason they do is to encourage developers to use compression to reduce the appearance of Blu-Ray having any advantage.
In this particular case, I'm sure Microsoft will make an exception to ensure FFXIII makes it to the Xbox 360, and charge SE disc-cost price only or nothing extra at all.
