The difference is that MGS 2 ended with entirely too many loose ends, so it was expected to have a follow up. MGS3 was a prequel so it didn't help tie up loose ends. MGS4 basically finished this section of the story. So while there could be more Metal Gear, this could also potentially be a good breaking off point for Kojima and company if they ever decided to truly end the series altogether. Do I personally think there wil be another Metal Gear? Yup. Konami doesn't want to rest their entire success as a publisher on Pro Evolution only.
