I think perhaps software-wise they are being the most innovative this generation - while SMG was innovative for a platformer it was still Mario and MKWii and SSBB were basically upgrades of their previous gen counterparts. The only strength in this department that Nintendo really has is their WiiSports and WiiFit games which are truly innovative - but really more due to the hardware than the software.
So I would say Nintendo is by far the most innovative hardware company while Sony is probably the more innovative software company.
