If you want to count them, Sonic 3D Blast and Sonic R came first and were in 3D, and were abysmal. Castlevania and Contra are shoe ins for the worst examples. Earthworm Jim also. Some may disagree but I hate Mortal Kombat's 3D transition. Nintendo does the most bang up job of transitioning 2D to 3D, but even then I prefer Mario, Zelda and Metroid as 2D games over 3D ones. The two I consider doing the best changes were Metal Gear Solid and Grand Theft Auto, just because I truly felt they were better in 3D than 2D.

Sonic 3D Blast was a genesis title...and a pretty good genesis title at that. But it wasn't next gen or a big move from 2D to 3D...
Sonic R was a racing game...terrible racing game
I think Sonic's first true 3D game was Sonic adventure...but to each is own I guess.
