Raiden's story is also over for the most part following MGS4. He'll probably spend the rest of his life in relative domestic normalcy with Rose and his boy Jack, barring any other plot twists in which he runs away -again- despite now having every reason to live and no reason to abandon his family.

At the end of MGS4, his head and spinal column were transplanted from his armless, essentially destroyed cyborg ninja body into a more human artificial body seen in the game's conclusion that is undoubtedly less cyborg-y and less ninja-y and most likely doesn't have the same combat rating as the cyborg ninja body.

As long as it's not about Akiba as some have guessed, the series will probably see an entirely new protagonist and it probably won't be handled directly by Kojima, but to his MG universe successor.

I could potentially see Kojima going back on board the MG dev team for the next game as producer/director if his next project isn't a commercial success.
