Games that sell below a certain amount, or not at a specific store aren't getting tracked.
VGC still only has 3% of the US/NA sales data. And guess what? With such a small bit, chances are, if the store isn't a larger one (GameStop, or similar), they won't stock older games or poor performing games. BD is most likely still selling ~1k a week, and is well above what VGC has it at by now. But without shipping data from Mistwalker, we'll never know.
