It was a topic llong ago if mega's would ruin the metagame, and it turns out it just made it better... How?
I'll start off by saying pokemon is broken down into "tiers" (Smogon comes up with this which 99% competitors use). Ubers is the highest (and its for banned pokemon) and it contains mostly legendary pokemon with a BST of 670+ (BST=Base Stat Total), of course there are some to powerful for the next tier OU that get bumped into Ubers such as Exacdrill with An ability "Sand Rush".
There are currently 28 mega's released (not couting the new ones coming in the new games) and out of them all 6 are ubers (mewtwo both forms cuz of obvious reasons, and Kangaskhan/Blaziken/Gengar/Lucario) but dont forget even blaziken regular with speed boost is banned. The other 22 are not all in the OU tier.
That said mega evolution's add 100 to a pokemon BST and potentially change typing/abilities, but at the cost of a hold item. Ex: Garchomp>>> Mega Garchomp despite Mega Garchomp BST = 700 and regular Garchomp = 600.
Lastly, if mega evolution is unfair then anybody can argue that legendary pokemon (minimum of 580 BST and most are 600) and the pseudo legendary suchas Dragonite+Tyranitar shouldnt be in the metagame.
