Nice try, though.  Next time, show us something that Doc has actually done which compares to Superman's feats.  Doc waves his hand.  Nothing happens.  Superman punches Doc into quarks---Doc has only reconstructed himself from atoms.

Superman wins.

1) You don't assume against or in favor then no problem.

2) You cannot assume Doctor Manhattan can't separate Superman's atoms. Doctor Manhattan manipulates matter, Doctor Manhattan moves his hands and someone needs to go for a broom to give Superman a proper burial.

3) If no one has prior knowledge then Superman can't know about tachyons. Doctor Manhattan will know every single movement Superman will make because Doctor Manhattan can see his own future. Everything Superman tries is futile.

4) Superman doesn't exist in Doctor Manhattan's cannon, neither does Dr. Manhattan in Superman's. That's a weak card from you. Dr. Manhattan will turn Superman into pieces as he controls all matter so kryptonite is not even necessary. It was all about you using prior knowledge.

5) You say those fights don't count because they aren't cannon? I say they count. You are in no better position than mine to say what counts and what doesn't. You can say that Superman has been defeated by a human, there is no way you can say that Doctor Manhattan has been defeated by a human.

1. Nope. Abilities and feats are judged at the the levels they are used.  Doc's are too weak.

2. It's not an assumption, it's the application of a power that Superman has and routinely uses to tank for more destructive attacks.  Superhuman durability.  

3. Never said he knew that.  

4. Nope. Superman tanks it.  Doc has never demonstrated anything near what Superman has dealt with before.
