There's absolutely nothing wrong with the controller.  I've got no problems playing any other game, and the same issue happens regardless of which controller I have.

Thats really weird... like i seriously dont know why its doing that... we are talking about the sniper in the house right? if so then... i dont know, especially since thats one of the sequences in the game where you are supposed to be really quick and get to the other side of the map, behind the sniper and go up to the last floor on the house to kill him.

Exactly.  I wait for him to shoot first, then I run... or I try to, at least, but... Nope, joel's just strolling and then I'm shot...  Happens at random, but then it just happened 4 times back to back, and I was done after that.
