while I agree with you in principle that RTS is better on PC, there have been occasions where alternate input configurations and devices have been used in MP without many tears; you get fight sticks for beat'em ups, flight controls for flight sims, specialised controllers for FPS's and macro anabled/capable peripherals for games like WoW I don't see why they can't do it for RTS on PS3. Heck, if kb/mouse support makes people upset in MP, disable it for online MP and keep enabled it for vs. CPU or offline MP
edit: don't forget the use of steering wheel/shifter/pedal set ups for racing games too

I can very well see support for the arc down the line with RTS games, so the main issue will be not enough buttons and that's pretty much it, though if they do it hot key style(hold down L1+button for memorizing units, L2+button to memorize location etc.) They'd be able to make up for some of it considering that the arc does have multiple buttons you can use, which would be a bitch for something like natal on the other hand. For now though, you can't expect devs to put the resources into seperate controls for those games since game pad is still the norm.
