to me, I think its a lost opportunity, honestly supporting some 3rd party games on the service could go a long way to foster a healthy third party relationship.

There are much, much better ways to improve third party relations than Club Nintendo points.
Besides, for this to even be a "reward" for Nintendo to hand out, 3rd parties would have to start making games worth rewarding them for. It's pretty easy to see which games and developers Nintendo considers 'worthy.'
