From what I've read on neogaf, some aspects of the Sigma engine are just better than the NGII engine.
Personally, I think Sigma 2 will share the best aspects of both engines. It'll run smoother, and incorporate new additions NGII brought to the table such as gibbing. Plus, since it's releasing a year later, it'll probably have an extra bit of polish overall, similar to the other late ports this gen (Virtua Fighter 5, Oblivion, Bioshock, etc.).
