For all of Batman's rogues gallery, Nolan's version does not work well with most of them. They will come off as much too campy and ridiculous after the ramping up of tension the movies are taking. The only legitimate choices are Zsazz, the Riddler(highly toned down in character), Talia Al Ghul, the Penguin and Bane. It's much too early to introduce a proper Bane story, because there's no beforehand knowledge of any Arkham Asylum inmates besides Scarecrow.

I personally think an adaption of The Mask Of The Phantom would be appropriate given the cities fear of Batman, his absence of a love interest, and would give a good reason to kill off Joker in an appropriate fashion.

Not a bad idea to use the Phantasm. However, after the Dark Knight, it's going to come across pretty lighthearted. Also I don't see Nolan pulling a villian from an animated Batman movie and recreate that story into live action.
Most reports say they're going to go with the Riddler and Talia Al Ghul in the next flick. Personally, I think it'll lack the intensity this film had, and Nolan should have seriously just rewritten the Dark Knight to where Dent survives. He would have been one hell of a follow up villian.
I don't care if it's campy or not but I want to see a proper film version of Mr Freeze played by someone like Patrick Stewart.

Leave that shit for the next director. Nolan isn't going to bend reality that far. He wouldn't even put the Scarecrow in his scarecrow suit and didn't touch Ras Al Ghul's lazarus pit backstory even remotely. The thing is, Freeze really only worked well when he was animated. Even in the comics he's a shitty villian. Unless Paul Dini has his hands in it, I would never trust Mr. Freeze being brought into the movies.
I'm sure he can darken up the Phantom I mena come on Imagine an epic skyline battle between Batman and the Phantom.
The movie starts as Joker is escorted to Arkham an event which draws a loathing public audience after all he has done. The second he is about to enter Arkham he is nearly assassinated by a dark figure believed ot be BAtman.
At that same time Batman is thought to be actually killing villains and criminals in grisly fashion. Meanwhile a new lady love steps into Bruce's life and he questions whether he should give up on her as he did to Rachael. I imagine a multilayered story which involves the Joker's backstory and why he is targeted by the Phantom, a struggle with another villain, The Phantom and of course the cops who want to catch Batman.
Just a rough idea of what I would want to see.
