The fastest way is definitely giving the bugs to Agitha...also there are two branching caves that have a lot, one is by Lake Hylia and the other by Kakariko Gorge.

In the bell on top of the temple in Kakariko village there is a silver rupee (200 rupees) you have to hit it with a bomb arrow and then quickly transform into a wolf and climb up the side of the building.
