Haven't played Kirby, so I can't comment on that situation, though isn't that more for completion sake only, or does finishing Kirby on Ex-Mode give you a different ending?
There's a lot of games in which you go through the main storyline and then unlock a harder mode or a more complete mode for the next playthrough. The main perps of this are JRPG's themselves. Games like Chrono Trigger, Parasite Eve and many others make you go through the main story once and then replay the game again in a higher difficulty or with more unlockables which gives you the "true" ending or a series of different endings. It's not necessary to do it, only if you're doing it for completion sake and at the same time, it doesn't invalidate the first playthrough that you did, even knowing that there's more to see if you complete the game further.
For example, in the case of Super Mario Land 3D, the implementation of Luigi was poorly done, especially because it doesn't change anything in the game, unlike in the galaxy games, where the galaxies changed and some layouts were modified. On SML3D nothing happens, it's the same level as Mario which just ends up being filler content. Beating it as Luigi is only for completion sake, if you wish to get a full 5 star name file, but you can see the ending or the full game just by doing the game as Mario, both the normal worlds and the special worlds.
In the end, I believe you do have a point when you say that in some cases the lack of having a choice between having both difficulties modes (or any kind of unlockable) is bad when those unlockables are pretty moot once you do them in game, but it's mostly a game to game case.
