The Pokemon Mystery Dungeon series comes to mind. Despite the games having gameplay almost as gripping as traditional turn-based RPG (a refreshing change for Pokemaniacs) and a wonderful story, at this point, I worry about whether or not there will be a proper third installment.

IMO one of the best DS games and easily the best 3rd party one.  This kicks the arse of every other game Square-Enix has made this gen.  It uses the DS' touch screen really well and has fantastic 2d sprites.  Even though it was very well received, I think it is still underrated, but the biggest injustice is how almost nobody knows about it, outside circles such as this forum.

Best new IP of this gen IMO

ModNation Racers. It truly is more fun than Mario Kart, but its loading times were crap pre-patch and sales were bad. Need PS Move support!

Gotta go with Freedom Fighters. It was a great squad based game with an awesome setting and really good squad controls but sold terribly
