For me it's probably CoD: Black Ops , followed closely by CoD4, Bioshock and Killzone 3.

Funny, Golden eye was release on the Wii last year, and I believe Perfect Dark is on Live for download. And my favourate FPS is Resistance Fall of Men, and the graphics sucks by today's standard.

I can't stand CoD, or any game based off of it, perhaps that helps. I cannot enjoy an FPS game that has regenerating health if you hide behind a wall for a few seconds.

If you're going to count Perfect Dark for xbl as a current gen game, then my favourite current gen FPS are

Time Splitters 2, for the Wii/old PS3s that still have backwards compatability

CS1.6 for the current gen PC

Perfect Dark for the 360.

As for Wii goldeneye, I still have to play it so can't really judge it yet.
