Do you expect Christians to "reign in McVeys" or those who are opposed to abort to "reign in" abortion clinic bombers, or those opposed to globalization to "reign in" Unabombers? The reality is now, the ideology of revoltion around the world (the dominant one) happens to be fundamentalist Islam. Islam is what people who feel oppressed will rally to for liberation. Acts done in the name of government or law enforcement are seen as either parts of politics, or strong enforcement of law. Individuals who fight back with violence against the system get labelled as "terrorist" today (used to be "criminals" but that apparently didn't deter anything).
Because Islam is in the realm of revolution now, it will produce acts that Communist rebels used to do. It is hard, for the Muslim community to deal with this. Only thing that can be done is speak to what really Islam is about today, by putting perhaps a Muslim cultural center say near the 9/11 site (sorry, scratch that, that is SOOO offensive, it can't happen) and by marginalizing those who have gone off the deep end. Calling in the authorities at the right time would help.
However, so long as you have states like Iran using groups like Hezbollah to do proxy wars, you still will end up having issues.

Interesting that you pointed to Hezbollah, as it was formed to protect Lebanon from Israeli invasions (of which there have been three or four, depending on who you ask) and to retake lands conqured by a foreign power (which still hasn't been accomplished 100% even as of yet). Also, with the money Iran has, if they wanted to fight a proxy war they could do a lot more than prop up Hezbollah. Not nearly as much as the US could do, of course (in fact one of the biggest threats to Israel, Egypt, is held at bay simply by force of American tax-payer money), but enough to constitute a severe threat to Israel rather than a severe threat to the lands they have taken illegally through war.

Hezbolla may have been created as a way to drive Israel away from Lebanon, but they still are nothing but terrorists.
During the 2006 Lebanon war, Hezbollah bombarded Israeli towns with rockets for the sole reason of killing and terrorizing civilian population.

Pretty much every Israeli attack, in history, has been a retaliation to assaults by other forces, and most civilians killed by Israeli forces are men used as meat shields by the terrorist groups Israel is trying to stop, that's because groups like Hamas and Hezbollah want nothing but destroying Israel and the western civilization, and they don't mind thousands of their pepole dying, as long as they can use their deaths in the media as fuel to ignite even more hatred towards Israel.
