Well, there are a lot of penalizations regarding materia, which are not only limited to the ultimate weapons per se. Materias affected the stats % as well. I think this was to compensate for the fact that anyone was able to use them, without having defining "Jobs". This was meant to discourage heavy materia usage for heavy hitting characters, such as Barret, and loading magic heavy characters such as Aeris with as many materia as you could.
As for the ultimate weapons per se, I agree that the system around them seem a bit convoluted. But not because of the materia no growth limitations, but how it's heavily dependent on certain factors. I hardly ever used them, except for Morphing (I hardly ever used Caith Sith, so I saw no advantage for his ultimate weapon). Equipping Cloud with Ragnarok and Atk Boosting support materias could have him hit over 8000 easily, without any limitation.
