Well, I think the ultimate weapons were meant to be used with Mastered materia only, since it would give you an unfair advantage to have weapons that could deal close to the 9999 damage (if you met the conditions for it), without any kind of setback. Kinda how like the Double or Triple growth weapons/accesories have also very limited slots or no coupling slots.
Chocobo breeding/racing, well that's individual preference I guess. To me, that's the best sidequest ever created in any FF, as it was pretty expansive, and if you didn't use a guide, it actually made you think a lot and figuring out quite a high number of variables to get the desired Gold Chocobo. Plus, while I hated the Chocobo Racing bets, actually racing by yourself was the best way to get GP fast for the unique command materias in Gold Saucer.
I agree that there are quite some bad explained parts in the plot, I've always had trouble with some of it, especially the lack of emphasis in Elphaba and Aeris's past (outside the videos in Icicle Inn, which quite frankly, don't do justice to the status and weight of the Celta Ancients).
