Actually he was the villain. He's the one that wanted the entire world to go back to nothing, because he himself was nothing. Kuja just threw a hissy fit against Garland and Zidane when he went batshit insane in Terra

Kuja and Garland are still the ones who engineered everything: Necron only took notice of the party when you took out Kuja.
"What up bitches, I heard the party you was having, now I will destroy you"
He wasn't relevant to the plot in any way; not actually a villain at all.

Yet the goals of both Kuja and Garland didn't even revolve around the crystal until Kuja went Berserk 
The entire 4th CD was just an excuse for the introduction of Necron. Of course he wasn't relevant to the plot, but the fact is that he was the only one that trully had a unshattering motive to destroy everything.
I don't agree with his introduction as I don't think it ever made any sense. The game would have been just fine if it had ended with Trance Kuja.

Necron was just the personification of death when the Crystal was destroyed, he was there to return everything to nothingness because the Crystal was gone.
Since Zidane and Co. defeated him, the world was saved. Yay!
Not the best villian, but a good final boss since he was annoying as hell to beat.

Final Fantasy is notorious for having villians that, well, suck.
Kefka is the absolute best in the series, no question.

I think Kefka's one of the few video game villains who actually does what he set to do right from the beginning.
Genocide, World Destruction, imprisoning an entire race and almost driving them into extinction, becoming a true god.
All that, while being an Evil Clown

Venat also acomplishes exactly what he set out to do.
I don't consider him too much of a villain though. An antagonist, sure, but not a villain.

Venat's motives are completely different from total destruction.
Venat wanted to go against the will of the Occuria, to give mankind their rightful place in Ivalice, ending the era of the gods (the Ocurrians).
Kefka just wanted to become god itself, if he had to destroy to world to do it, then it didn't matter for him.
